Why Probiotics Are Not Working for You
If you have been taking a probiotic for weeks or months and you still feel bloated, irregular or just as fatigued as before, you are not imagining it. Probiotics fail people constantly, and it is rarely because probiotics do not work. It is because the wrong one was chosen, or the gut environment was not set up to let it work in the first place.
As a naturopath who works with gut health and the microbiome every day, this is one of the most common frustrations I hear in clinic. Someone picks up a probiotic from the pharmacy, takes it faithfully, and sees no change. Here is what is actually going on.
Probiotic is a broad term; strain is what matters
The word probiotic tells you almost nothing on its own. It does not tell you which strains are in the bottle, how many colony-forming units survive to the gut, or whether that particular combination is suited to your symptoms. This is true regardless of where the product was bought. There are some genuinely well-researched, well-formulated probiotics available at pharmacies, and there are practitioner-only products that are poorly matched to the person taking them. The label alone does not tell the whole story.
What matters is strain specificity. Lactobacillus rhamnosus GG and Saccharomyces boulardii are well studied for antibiotic-associated diarrhoea, but they are not the strains you would reach for if bloating and gas are the main complaint. A formula built around Bifidobacterium infantis has research behind it for IBS symptom relief, while a general immune support blend is not going to touch small intestinal bacterial overgrowth. Each strain has its own researched use, and a probiotic chosen for the wrong reason will not do much, no matter how good the manufacturing behind it is.
This is why reading past the word probiotic matters. Look for the specific strain names on the label, not just the genus, and match them to what you are actually trying to address. If you are unsure which strains are relevant to your symptoms, that is exactly the kind of thing worth asking about before you buy.
Your gut environment matters more than the capsule
You can take a well-chosen probiotic and still see no benefit if the environment it lands in is not set up to support it. Low stomach acid, sluggish bile flow, slow motility or an existing overgrowth of gas-producing bacteria can all interfere with how well a probiotic survives and colonises. In these cases, the probiotic is not the problem; the terrain is.
This is why testing can be so useful. Comprehensive stool testing through platforms like Microba or GI-MAP gives a clear picture of what is actually present, including keystone species such as Akkermansia, which regulates the mucosal lining, and Faecalibacterium prausnitzii and Roseburia, which produce butyrate and support an anti-inflammatory gut environment. When these keystone species are depleted, a generic probiotic has very little to work with.
Feeding the bacteria you already have
Probiotics are only one part of the picture. Prebiotic fibres feed the beneficial bacteria already living in your gut, which is often a more direct way to shift the microbiome than adding new organisms altogether. Resistant starches such as Solnul RPS have been shown to increase Bifidobacterium and Akkermansia levels and improve stool form, while gold kiwifruit powder, known as Livaux, has been shown to increase Faecalibacterium prausnitzii and support bowel regularity. These work by feeding the bacteria that produce short-chain fatty acids like butyrate, which is the primary fuel source for the cells lining your colon.
In clinic, I often layer in a targeted prebiotic alongside or instead of a probiotic strain, depending on what someone's testing or symptom pattern shows.
Timing and storage also play a role
Some strains need to be taken with food, others need to be taken away from food to survive stomach acid. Some need refrigeration and lose potency quickly at room temperature. A probiotic that has sat in a hot car or a bathroom cabinet for months has likely lost much of its viable bacterial count before it ever reaches you.
What to do instead
If probiotics have not worked for you, the next step is not to try another random bottle from the supplement aisle. It is to understand what your gut actually needs. That might mean comprehensive functional testing to identify which species are missing or overgrown; it might mean addressing an underlying issue like SIBO or low stomach acid first; or it might mean a targeted prebiotic and butyrate support protocol rather than a probiotic at all.
